Added CLI version of original Tutorial-Step 2

This version copies the Tutorial-Step_2-AnalysisAndPlots.ipynb notebook
but removes all interactive nglview-based visualization.
It also wraps the R code accessed through jupyter magic integrations
in the notebook so it can be executed automatically through rpy2
along the script.
