In its current implementation, HuMMuS connects TFs, DNA regions, and genes. You thus need a network of DNA regions, typically extracted from scATAC data, yes.
HuMMuS allows however to use unpaired data, or pre-computed networks. So if a scATAC dataset has been generated for the same organism/condition, you could probably use it even if it's not the same replicate or sample.
