The bookdown version of this book is in a branch called "bookdown". (I haven't yet removed all of the GitBook-specific files from there. They are just ignored, but they clutter up the repository.)

I'm done incorporating changes from the master (gitbook) branch into the bookdown branch.
Rather that try to merge the bookdown branch into the master branch, which I'm sure would make a real mess of things, I suggest simply moving the master branch tag to point to where the bookdown tag now points.
If you really don't like that idea—if you think it would mess up downstream users (of which I doubt there are many)—then you could just add a brand new tag called something like master-bookdown and set it to point to where bookdown now points.
